Not only will slimserver be OK with flac it is in fact optimised for it, with built-in decoding right in the box (SB3 or Transporter). This gives you several benefits - lower file storage footprint at your server, smaller file size for transmission (i.e. less bandwidth demands), and as mentioned by haunyack, the ability to add tags which are absolutely vital to organising your music.
You do not need to use a two step process with EAC and then foobar. EAC can be set up to encode directly to flac after it completes the rip.
