Apple lossless should sound the same as FLAC or WAV, certainly.  I
think the point being made is that for a damaged CD, EAC is more likely
to get a bit-perfect rip (without resorting to any kind of error
interpolation/extrapolation) than ITunes.  This would likely create an
audible difference only in rare circumstances, so if one understands
that and chooses to use ITunes, that is a reasonable choice.
