iTunes is actually quite happy to work with MP3 files.  Why not:
- use Flac2MP3 (robin bowes's tool), as that is great at dealing with
changes to the source library
- use the latest version of lame for encoding MP3s
- then import the library into iTunes, making sure that you don't get
iTunes to manage your library
- then you can just use iTunes for the cover art as normal.
