There's also the option of decoding the FLAC file in question to WAV,
after which any number of programs can be used to edit the file.  The
program CDWave is one which many prefer because it breaks files on
"sector boundaries" which avoids inadvertent miniscule track gaps upon
burning.  This isn't an issue for what you're doing, but it's a neat
program nevertheless.  You can break the file into three parts - the
original song, the silence (to delete), and the "hidden" portion.

However you get the final WAV files, you can then encode back to FLAC
and tag accordingly.
