Mp3tag will never read or write id3 tags in a Flac file, but I don't think it will necessarily remove them, either. I've run into these Flac files with id3 tags myself. If you transcode Flac to Flac, the id3 tag will be removed. You can use flac.exe itself (version 1.1.3 and later). Use the most recent version (1.2.1b) to avoid a nasty bug when forcing the output over the file itself.
