If you don't want to move now-redundant mp3s to a separate hierarchy by hand, why not whip up something in [insert scripting language of your choice] to do it for you?
I'm keeping separate trees of lossy/lossless music as I still have a couple of audiotrons, but I haven't run into the issue you're mentioning as it's actually easier to rip into a separate directory and then copy/paste tags from the mp3 rip to the flac rip. I'd love to automate this, but haven't found the time. AFAICT, it's a matter of reading mp3 tags to build an input file for tag.exe, which comes with flac. As soon as I get rid of the last audiotron, I'll just pitch the mp3 hierarchy, as I can use dbPoweramp Converter (free - check it out if you haven't) to down-res to whatever my portable device of the moment requires...
