Are you putting the track numbers in the track tag? If so, then SlimServer should show the tracks in that sequence.
If you are talking about the sequence of the tracks when viewing them on the file system, then you need to make sure that the track number is the leftmost part of the file name. For example, I name my files <track> - <artist> - <title>. I have never used godfather, but mp3tag will rename files and folders based upon tags (as well as populate tags from file names). Also, when you rip the discs, you should be able to set up the file naming and tagging through the ripper. I use EAC, then only go to mp3tag to "tweak," if necessary.
