What type of tags is it adding? The native tag format for FLAC are ogg-vorbis tags (more correctly called ogg-vorbis comments). It is possible to use ID3 tags (which is what is native for mp3 files), but not all software will recognize ID3 tags on FLAC files.
Perhaps Roxio is putting ID3 tags on your FLAC files and SqueezeCenter expects only ogg-vorbis comments for FLAC tags?
