I suspect it will be the .m3u files - particularly if these are in the album folders rather than in a seperate playlist folder.
Have a look at the file path contained in the .cue and .m3u files. Is it the same file path as you have given SC as your Music Library? For example do the .m3u (or cue) files say C:/lossless/artist/album/01 - track and the .m3u's say //server//lossless/artist/album/01 - track If not, SC will scan the files twice and assume that they are different files (because they have a different path, it has no way of knowing the path is the same), leading to the duplicate albums you are experiencing. If the file paths are precisely the same, I would still try moving out a few of the .m3u files and see if this resolves your problem.
