How are you browsing your music library? If you use Music Folder, you'll get just that: your operating system's view of the contents, with literal filenames, including the extension. If you are browsing by any other method (Artists, Albums, Genres, etc.) then it should show what is in the TITLE tag for the title. Do you have the .flac extension in the TITLE tag?
