looks like it's just about dead (last release Feb 06)?  Not sure what OS
you're running with, but there are some tools that could take care of
this for you.  Have a look at http://www.etree.org/shnutils/shntool/. 
If you're running Linux there are some command-line tools that can take
an APE and accompanying CUE file and create separate FLAC files from it
including embedding the TAG data held in the CUEsheet.  Let me know if
that's something you're interested in.    If you're running on Windows
another approach could be to use dbpoweramp to transcode to WAV and
then to use ACDIR to split to discrete tracks, following which you
could again use dbpoweramp to encode to FLAC.
