Not sure I understand what you have done but it seems that you are making a separate shortcut for each folder on FLAC2. All you really need to do is make a single shortcut within FLAC1 that points to the top level of FLAC2 and then rescan. This should then pick up the folders and tracks within FLAC2 as if they were all on FLAC1. You should probably also delete any of the individual folder shortcuts before you scan just to make sure there will be no confusion.
