I use mp3tag to automatically add flac at the end of the album title (FLAC) not the best but it lets me pick what to play in SC. You could also use media monkey and do like I do and rip with dbpoweramp to flac a let media monkey convert on the fly to your media device. A lot of people use that. I use mediamonkey but already have both a flac and mp3 collection so I just use the flac addition to copy manually.
