Use EAC itself. Tools > Split WAV by CUE Sheet. Not sure which of the gap options you'd want, but you probably want to preserve them in some manner. You'll first need to decode the FLAC file to WAV. You can use the flac.exe command line program with flace.exe -d [inputfile.flac] Or use Flac Frontend, which is installed with the standard Flac package on Windows. When you're done, reencode to flac.
