thanks for both of your responses and Siduhe you are correct I am not planning on re-ripping any non flac formats as they will be used primarily for Ipod syncing (although I will have overlap between my flac collection and mp3 collection as the mp3 collection larger in terms of artists.
BadBob points about having separation between lossless and lossy formats will work great for my use and will help me get started with a structure that will hopefully grow and stay manageable as my collections grows.
