Just select (in EAC) Tools - Compress WAVs...

The FLAC front-end or foobar might be better here, they can convert a
whole batch of files at once.  EAC can only convert one file at a
time.

Naming and tagging will be an issue.  You will likely have to do this
manually using a tagging tool like Mp3tag, which works on FLACs.
