Did you tell SqueezeCenter where to look for your music (i.e. which directory/folder)? If so, did you tell EAC to put the FLAC files in that same folder? (I assume you're using EAC to rip to FLAC.) I think the default for WMC would be to rip your music to MP3 (ick) and put the files into the "My Music" folder, and that's probably also the default for SC, so it would find those. But if you go into the Web interface for SqueezeCenter, then go to Settings->Basic Settings tab, you'll be able to set the Music Folder and Playlists Folder to point to wherever you have EAC storing its output. Then do a rescan of your library in SC, and it should find them.
