That's right, convert.conf isn't changed when you make changes to the
file types settings.  The changes are saved in the server.prefs file. 
If you look at the files types page and examine enough of the
drop-downs you'll see that none of them have more than two options, one
of them being 'Disabled'.  So you either accept the designated decoder
or else you disable it.

The disabled ones are stored in server.prefs under the disabledformats
setting.  By default I don't believe anything is disabled.  Disabling
FLAC native streaming looks like this:
