Fission from Rogue Amoeba is a good no-frills audio editor for the Mac, but unfortunately it won't do FLAC. You could convert to ALAC or WAV, then join the tracks in Fission, then convert back to FLAC.
There's also Sound Studio 4 from Felt Tip Software. It does FLAC but I've never used it so I don't know if you can join tracks with it or not, or how well it preserves metadata.
