I'm guessing that since you're using MP3Tag that you're on Windows. You could download and install this Hex editor http://frhed.sourceforge.net/en/ and then load (edit) one of your problem FLAC files into FRHED and look for your year that you can't get rid of. You should then be able to determine which tag field the year being displayed in Squeeze land is coming from.
