I don't use cue sheets myself but I've split them and have received them
with live recordings in the past.

I'm not sure it's proper form for cue sheets, but I've occasionally seen
them used as a sort of playlist in the sense that each track in a cue
file refers to a different file (as a way to "tag" wav files). 

In your case, I wonder if it might be possible to make one cue sheet for
both wave files?  I don't know that it would work, but it could be worth
a try; in other words combine your cue files into one with appropriate
adjustments to reflect track number and file.

Better, yet, you mention that you are seeing a track listing that
essentially goes 1, 1, 2, 2, 3, 3, etc.  Why not renumber the tracks on
the second disc's cue file so that they start at a different number. 
Save a backup of the original cue sheet, but I would think it might work
if the track numbers don't overlap.
