If you want both the embedded art and a different folder.jpg (or alternatively cover.jpg) file, use something like dBpoweramp to remove the embedded file, and then load the desired image back onto the individual files. I do this all the time where tracks sometimes have embedded images that are way too big, and I'd prefer a more modest size. Or where there are different embedded images and I want them all to be the same. It takes about 30 seconds if I already have the desired target image as folder.jpg.
