What do you get when you remove the last track of that album and do a rescan?
What tags do you have in the flac files of this album? You mentioned before that there's nothing in the 'extended tags' of mp3tag. Maybe this is a misunderstanding as the 'extended tags' view of mp3tag is a list of all the tags of the selected files (shortcut is ALT+T), so definitely there should be anything. And btw, you don't need a different tool to remove tags from files.
