Theres no reason I can think of why the source install might mess things up (the repos will just overwrite any changes when they update).

Anyway I think for speed why not just write a bash script that converts the FLAC to wav, dumps that in Riv and then deletes the wav? I'm not sure if this would handle any embedded artist/title info though.
