I loaded JDK 6 onto one of my test environments, and then install the C/C++ version of netbeans, and set it up with a project with existing sources, and it seems to work just fine.
If you also do not turn on auto setup, but tell it to run configure, build from that makefile, etc., you can pretty much get it to build as you'd normally build it seems to me.
