Have you checked that on the failing machine you've informed rkhunter about the package manager? From the man page... > --pkgmgr {RPM | DPKG | BSD | NONE} Lessee, Ubuntu is a Debian spin off, I think, so probably DPKG. In any case, you might try copying the config file from one of the machines that works, and putting it (not overwriting) on the failing machine, and doing a diff.
