RKH is treating the internal quotes as part of the name. Try using:

   RTKT_FILE_WHITELIST="/etc/init.d/hdparm"
   RTKT_FILE_WHITELIST="/etc/init.d/.depend.boot"

or

   RTKT_FILE_WHITELIST="/etc/init.d/hdparm  /etc/init.d/.depend.boot"
