Ideally we'd use rkhunter to monitor any PHP files for changes. There
will be other changes expected in these directories (such as images)

I've not used it myself, but I've always heard Tripwire spoken of as
the default tool for watching for file changes in specific file sets.
Tripwire seems to be a commercial product now, but there's an
open-source

If rkhunter turns out not to be optimal for this particular task, you
might want to give Tripwire a try (assuming you haven't already).
