Hello Stuart,
Your description sound familiar :)
I founded that Installing Clear Case after Rose
already installed cause Rose&Clear work as not
integrated as you mentioned....
Try uninstalling Rose, and Reinstall Rose afterwards.
for me Rose started to "know" Clear Case as it should.
