I don't know what language your project is using, but I've had this problem
with a Java project that used some 3rd party libraries. We were taking a
reverse-engineering approach for project documentation, and I knew what
version of the JDK we needed. I did not know the developers had some other
libraries they were using. Once I asked them what to use, everything works
fine.
That could be your problem?

I used to generate my project documentation using the "documentation
report" tool. And it was working quite right. But now, I'm having trouble
generating doc. Th file generated does not contain the whole classes but
only a few of them.
