Actually what I did (because Rational is picky about the order of things)... and also are you running on 3.5 fixpack 2 or 3.5.3...anyway if you get out of VAJ, then go into your registry (run regedit) and rename the 3.5.3 directory to 3.5 to trick it into thinking its 3.5 install the patch then go back and rename back to 3.5.3 then start VAJ it could fix your problems.
