Have you tried applying the two patches that are available for 2001a.
Maybe these will solve your problems.

I have had problems with the Java round trip engineering in 2001a that I
did
not have in 2001. I have a model that I can generate code, reverse the
code, generate the code, and so on, correctly in 2001. I put the model in
2001a and after I generate the code, and reverse once, the code will not
generate again, and when I try to generate the code it modifies my method
signatures. Furthermore, when you revers code it converts all call types
in
method signatures to be fully qualified types (ie com.xyz.classes.classA
instead of just classA). I have seen this behavior in both the Windows and
UNIX versions. This behavior was not in 2001.
I think the problems I am having with round trip engineering are due to the
fact that I have my logical packaging different then my component
packaging.
I was capable of doing this with 2001 and want to continue to have my
logical model be just that, a logical model.
I think that if your logical packaging and component packaging match, you
probably are OK with 2001a, I have not checked that scenario. Currently, I
am cotemplating re-installing 2001. I have a couple Support Cases open
with
Rational support to determine if the functionality I am seeing is a feature
or a bug.
I have not used the JSP RTE, it's not available on the UNIX version. Also,
I have not used the J2ee features, our project is not using EJB's at this
time.
Please keep in mind that I am not sure that it is not a configuration
problem that I have in 2001a. That is why I have support cases open with
Rational. If they can help me figure out what is wrong, I would recommend
upgrading because there are some new time saving, convenient java add-in
enhancements with the 2001a version.
