The AutoConstructMainDiagrams feature simply creates a 'Package Overview' diagram inside of each package. The 'Package Overview' diagram will in turn contain views of all of the classes and sub packages that are contained within that package. If you are looking to place a class on two diagrams or in a diagram that is another package etc. etc., i.e. if you are looking to organize the model and diagrams in a certain way then you would need to do this manually. Note that when you place a class from package A in a diagram that is package B with the visibility turned on (Tools->Options->Diagram->Show Visibility) the class view will contain information on which package owns the class (package A in this case).
