How exactly are you deleting these dependencies from a diagram. If you delete these using the 'Delete' key then they will only be deleted from the diagram and not from the model itself. If however you select the use case dependency in the diagram and do a 'Ctrl+D' then this should remove the dependency from the model. Look for the Shallow Delete and Deep Delete help topics for more detail.
