It doesn't.  Even if you somehow inserted a rest opposite a note, it would
disappear under almost any editing.

That doesn't seem like a big problem.  Rosegarden has ways of splitting a
multi-voice segment into single voices, so even if someone's existing
stuff is all in one segment, they could still use it with not too much
work.

I expect that will become clearer with use, but here's my two cents:
Indicating each place where it couldn't check is probably too much - what
if there are 40 places it couldn't check, or 800?  A popup warning would
probably be intrusive - you have to click it every time.  Indicating it
once as text in the parallels dialog seems about right.  Plus it's easier
to write only that and see whether users want the extra information. 
That's just my opinion, of course.
