By "Leds", I assume you mean the "Mute Track", "Recording On This 
Track", and "Solo Track" indicators.

On UbuntuGnome, I didn't do the safe graphics, but I tried it with and 
without the "Thorn" theme.

On Kubuntu, I tried it both with, and without the safe graphics 
preference, and did not see the problem you reported (knowing I had to 
restart Rosegarden for it to take-effect).

I also tried it on UbuntuMATE, with the same results (no problem observed).

All of these systems were upgraded from their *ubuntu 16.04 level, and 
they are all on the same machine (with its same graphics).

I could try it on a new-install 16.10 system, if it's worth a try.
