Notes with a stipple in the matrix editor are notes which are tied in the notation editor... Ties really have more sense in the notation editor but the matrix editor still keeps track of them via this visual change. In fact you'll notice that trying to move them moves the 'whole' tied note.

I was experimenting with time signature changes in a song I'm writing. After doing that, notes in the bar I was working on suddenly took on a stippled appearance. That stippled look has remained even after deleting the tempo and time signature changes and saving and re-opening the file.

What does it mean? Why would changing the time signature of a bar have any kind of effect on the properties of notes?

My guess is that when you changed time signature with existing notes, the 'Correct the durations of following notes' was selected and therefore notes which cross bars were tied, in turn showing up in the way you describe in the matrix editor... Do these notes have ties in the notation editor?
