I think I had come across the same problem using 3.6.0pre0. Seems to happen when the same custom field is involved in more than one clause in the query. Please see:

I haven't had a chance to dig deeper to fix this.

If you can, you may want to print out the query that is being generated by putting some debug statement in DBIx::SearchBuilder. And see if it runs against the database you are using. What database are you using?
