I was doing a new install to a new machine and did an upgrade along the way. Maybe it would have been netter to install 3.4.1 on the new server then upgrade it. Is it still possible to run these scripts?

I don't know to be honest. But as easy as it is to install RT it shouldn't be too much of a hassle to start over and do the upgrade.
