Did you turn off the DMA modes of the IDE ports? Otherwise disk 
access via DMA can block the interrupts coming from the ISA slot.

We're working with a similar equipment and we receive latencies about 
4�s on a quiet system. Worst-case-latencies slightly bigger that 10�s 
can not be suppressed using a PC-based system, since PC 
mainboards are not optimised for low latencies.
