I can reproduce an error if I run configure like this:

./configure --with-rtai=/usr/realtime/

note this trailing slash            ^^^

but i don't get the './configure: line 1: /usr/realtime: is a directory'
error message

It works fine here with
./configure --with-rtai=/usr/realtime
I will fix this error in CVS
