If you're using scriptaculous v1.6.3, then upgrading to v1.6.4 might fix the problem. The 2 releases were about 3 days apart, and 1.6.4 is advertised as "FIXES ISSUES WITH 1.6.3 IN IE", but I don't know if it's relevant to your script.
