You can always use an explicit id attribute:
$$('*[id="id.with.periods"]');

Entering ids like "#id.with.periods" in the CSS SelectORacle also
produces unexpected results

 I'm not sure if you can do it in CSS.  Maybe there is an escape
character or a quoting method?
