Oh, yeah. The two projects that I've extensively used it in are YUI 2 projects. I'd suggest sticking with the YUI 2 version at the moment.
I have mixed YUI 2 and YUI 3 very easily in the same project. In fact, most of my projects have pieces of prototype, YUI 2 and YUI 3 co-existing, since I don't have time to rewrite everything.
