It was enough to add `:path => ` to Gemfile:

gem 'rails', '~>3.1.0', :path => "path/to/my/clone/of/rails"

(i actually copied the folder with my copy of rails git repository to
vendor/rails).
After that my sample application started using this copy of rails
instead of rails gem.
