This really sounds like a problem outside of urxvt, such as faulty disk,
ram, running out of ram or less arcane and more real reasons.

What you should do in such cases is attach an strace or equivalent for
your operating system and look at what urxvt does.

Well, that somehow settles it that its a systemwide problem.

Could be heavy swapping, too, i.e. if you cannot see swapping activity and
everything most freezes. Or something else entirely.

With the scarce info available, its hard to tell.
