Looks like a bug in whatever application you are using. ncurses for example
had such a bug for ages, and it's quite common to have it in other toolkits
as well.
urxvt has a workaround that reduces chances of this happening, but since
it is a race, it cannot always work.

Either by resizing the window again, or fixing the bug in whatever
application that is affected.
