with 0.60 appaears <?xml version="1.0" encoding="UTF-8"?> in
transformation output even when output method is html or text.

That's wrong. It breaks php when short open tags are enabled.
Our system uses sablotron to generate embedded html/php files.
so, this _is_ bad. quick fix is needed. with 0.52 all was ok.
