Recently, there has been a thread on the jmol list about adding 2d graphing capabilities or interfacing with flot. If you're interested in reading/participating in the discussion (seeing how we have a pretty big interest in getting great 2d graphs, especially dynamic ones), the thread is titled: "Jmol and graphing" and comprises recent messages here:
http://sourceforge.net/mailarchive/forum.php?forum_name=jmol-users The start of the thread is: http://sourceforge.net/mailarchive/forum.php?thread_name=ba9c0bd60905080519y6b364682m7f070839fe4af5b4%40mail.gmail.com&forum_name=jmol-users (however, some of the most recent messages apparently didn't technically post as replies to that thread.) For an example of jmol interacting with flot, see: http://chemapps.stolaf.edu/jmol/docs/examples-11/jmol-flot.htm In one message in the thread, Jeff Hansen offers to spend 4 full days at the end of May focusing on getting nice 2d plotting in jmol.
