This looks like a slow browser/computer issue. The red square should flash up briefly during the loading of JSmol, so should occur after you click on the picture to load (this is for the javascript version). If you choose to use Java (by selecting the checkbox at the top) a new cell should bring up the loading java or IceTea plugin and ask your permission. I do not think this is a bug.
